Is the viper AEM capable of driving dual AEM 30-2400 boost control valves?

Yes, use the PW2 output pin. See the instructions for more info.

If you have AEMPro installed on your computer, the instructions and pin out can be found here: C:\Program Files\AEM\AEMPro\Instructions

Is it better to use a control valves to control each waste gate on a twin turbo application or use one control valve with a tee to both waste gates?

I've always teed them together with no issues. Just make sure you're getting a good independant boost source and the lines are no longer than they need to be

Should I tee the two turbos together on the compression side using 6mm tube and then go into the valve or can I just take boost reference off of one turbo?

Tee the two turbo's together. The chance that both turbo's will produce exactly the same boost pressure is almost zero.
When not teed together you will over- or under-fuel one side of the engine.
